He was just using the Legion. I think he probably would've been loyal to Caesar in his original form, but they would have wanted him to be more morally ambiguous as a major character.

The guy you chase through the DLC's, whom you finally meet in Lonesome Road, was originally going to be a Legion companion. He was cut out when they decided to make extra money from his story.

Holy shit. I'm going to start playing New Vegas again, just for this mod. Fucking awesome. If you make a companion based on yourself with accompanying quests, you need a recruitment quest that involves gathering alcohol.

End of AC III, Desmond does his thing, saves the world, then the screen fades out like when you exit the animus. Turns out Desmond was a simulation too, the Templars found another way to take over, they used Desmond's memoriess to find out what happened to the Apple after 2012, and you're really in a dystopian cyberpunk world. That'd be how they would set up a game set in the future.
